I have a standard factory stereo, without the subwoofer, and would like to add a sub. Does the stock stereo have outputs to use? If not, how have you hooked one up without changing out the stereo? Trying to do things on a tight budget :)

Nope, factory stereos have no sub output. You need a line out converter, or get an amp with speaker level inputs.
Try doing a forum search for those terms, there are a few threads already posted.

Thanks for the info. On the amp subject, how big do I need to go? I'm just trying to add a little to the standard setup and want it to balance well.

I have looked at the info on line out converters and amps with speaker inputs and it brings up another question: Can I splice off my rear speakers and still have the rear speakers or do I lose them to run the amp for the sub?

Feeding a sub amp with rear channels means losing the signal to the speakers.
I used two amps, a 4 channel for the doors and a separate sub amp.
Its not a big deal to lose the rear door speakers though, most pro installations dont use them anyways.
I think a good 10" sub in proper enclosure with 250w would be fine unless you really want to shake your teeth out.
