Blacked out tail lights and painted muffler

As a coincidence I made the same the past weekend. Did you use VHT nite shades? If you would like to have a smooth finish, I would suggest you to apply two clear coats, sand, polish and wax them.
However, looks good

Well, I would suggest you first sand with 600 -800 grit sand paper. Rub the tail lights with water all the time (If you are afraid to ruin your lights with this method, skip it, this is just to make easier the polish).
Then, you need to polish these with a polish compound. I used Turtle Wax white compound. If you have a rotary device that works at high rmps will be better, if not, this is going to be a PITA (I polished manually them about 5-6 time until the dull finish go away).
The last step is to wax them. I used carnauba Meguiar´s wax and works fine for me.

I had the same thing happen to me when I first tinted my tail lights. I used 1500 on the marker lights and they looked almost mirror like. When I went to do the tails, I forgot about it and used 800 grit. Well, after redoing them with the 1500 grit, they turned out a lot better. I never tried polishing them while they were at the 800 level so I couldn't tell you if it would shine up much for you. If I had to do it over again, I would have went 1500, 2000, and then paint. I've seen people do no prep and they turned out great as well.
