Bolt stuck into vaccum tubing?

Bolt stuck into vaccum tubing?
Hey everyone! Been following this site since becoming an HHR owner and I finally feel the need to post some stuff!
So I had a check engine light and got codes for P0013 and p0300. After reading the sticky about replacing the camshaft position actuator solenoids I decided to replace them both today. Car seems to be running fine now , but while I was in there I found some weird stuff.

I've only owned this car for about 3 months and this was my first time working on the car. This is what I found rigged up in the car and can't make sense of it.
This picture is of a hose coming out of the top of the engine towards the front of the engine compartment. There's a bolt stuck down the top of the hose with a hose clamp on it?
This picture was taken down towards the oil dipstick. It looks like a vacuum connection but I can't figure out what could have gone there. Possibly where the hose/bolt tube terminated originally?
This picture shows the PVC hose that goes into the valve cover. I noticed this slice in the hose and I figured it would be a good idea to replace it. Also there's a lot of bulging that's occurred after the hose clamp. Anyone know what this hose is specifically called?
This picture shows the orientation of everything so you can get an idea of where the close ups were from.
So the biggest question I have is "Why is there a bolt hose clamped in a hose and what's the proper way this should be set up?"
I've searched around and looked at pictures of other 2.2L engines from the top and I haven't even been able to find the existence of that hose, so I'm not sure if there's suppose to be a hose there in the first place.
My car:
2009 Chevy HHR
2.2L Manual Transmission
125k miles

JimmyJangle777! I seem to remember someone who posted here that described a coolant leak from that point. That hose and bolt is probably a fix for that.
I have a 2.0, so I don't know what the other lines are that you have pictured. Someone will be along soon that can give you answers for those.

That is a replacement engine, the bolt in the tube blocks an unused port (used in some other car). The PVC tube is just a piece of hose, the one on it now is too large.
The other one is on all 2.2-2.4L it is used in some other application of that part.

Welcome to the site!
The pipe by the oil dip stick is not used and there is no hose placed there.
The hose to the PVC is actually a hose to vent the crank case to the air intake before the throttlebody, so it should be neoprene as it does get oil in it.
The hose with a bolt in it is unused, as mentioned the engine appears to be a replacement, and this was their solution to plug that water line, it would have been used if your HHR had a coolant pressure tank like the earlier 2006 did.

Woah, a replacement engine? I didn't see that coming! lol.
I guess it makes sense because I see evidence of stuff being moved around all over the engine compartment.
So, how can I know how many miles are on my engine then? It says 125K on the dash but is that accurate?
What I've gathered from the replies, since the engine has an unused waterline from the 2006, does that make the engine older then 2009? Or maybe it's from a Chevy Cobalt or something?
Thanks chaosdsm

Correct replacement for the cut hose is ACDELCO # 12599243, about $18+ shipping from rockauto

After doing some research it seems the best way to get an idea of how many miles are on the motor is to get the Engine VIN# and do a Carfax on it.
Anyone know where the Engine VIN# is located on these 2.2L's?
