try disconnecting the battery (you call it a lobotomy).
If it doesn't help, then computer diagnostics.
Maybe, when installing the radio, you accidentally made a short circuit and something turned off in the onboard brain or in the alarm control unit. By the way, the alarm is connected to the head unit.
But start with a lobotomy.

I also gave that a try, you mentioned that the alarm goes through the radio. I have a base model with no controls on the steering wheel so will I need to install an interface as well. I have had someone hook up a diagnostic to it and clearing the codes didn't work either

I got the wiring diagram off of this site, and I wired it direct and used the switch source for the sunroof at the fuse block ,"which I don't have a sunroof

You could use any of the "spare" fuse positions in the BCM fuse box' they are switched and delayed (RAP).
Security does not prevent cranking. The lock&key will light up if the battery is dead or disconnected. Maybe you disturbed one of the red wires on the BCM.
I can't think of anything that a normal install could do to the starter. Unless the car has OnStar and you did something to that wiring.
Check Fuses #8, 10, 16, 24 and 25 on the BCM.
