Is the CEL still on? What code?

I suggest you pull the air hose off and look at it. At 90K it probably does need to be cleaned, but it being dirty/gunked up will be noticable mostly at idle. When you look into the throttle body you will see the plate. Most likely it will be brown/black around the TB walls where the plate opens and closes.

To clean it go to a parts store and they sell throttle body cleaner. You need to keep the cleaner off of the MAF sensor. Most techs use a soft brush (tooth brush size) and spray the area around the throttle plate down and do some scrubbing. Others do this while is running, I don't suggest this. I have seen techs put a rag behind the throttle plate to keep the gunk from going through, but I don't suggest this either. Mainly because if you don't pull the rag out, into the intake it goes when you fire it up. It will run rough after the cleaning for a while and you will also have to relearn the ECM by driving it. The vehicle could die at idle until the ECM relearns the throttle plate position. If you go to youtube there are many videos of cleaning a throttle body. You should not have to remove it from the engine, so disregard those videos.

What might have happened to you is that when you changed the air intakes the ECM could no longer adjust for a sticky throttle plate. As the position of the plate changes over time due to the amount of gunk around it the ECM adjusts for it. The different air intake may have thrown that out of whack.

Did you check the MAF sensor (the connector that is plugged on the Air filter housing)? I once removed this, and the TC light came on, and also the rough shifting. The argument about the fuel injector from the dealer might be true. I struggled about 5 months with this. I had P0302 & P0303 codes (misfire on cylinders 2 & 3). I put several times fuel injector cleaners on the gas, changed twice spark plugs, and swaped coils w/o any good results. Then, I bought two injector, and this fix my issue!

thanks for the info, I had the same codes, I will check the injectors and the MAF Sensor. I also noticed that there is a lot of oily gunk built up near where the crankcase ventilation hose connects to the air intake. Can you clean the MAF? I was told not to touch it with my hands. Is there any filter you can put in to keep the oil residue from getting in there? That cant be good for the engine.

i got the p0302 engine light yesterday, SERIVCE ESC came up..car started supperting and running like total crap. pulled over, pulled out MAF sensor, reconnected, and restarted car, ran better but still had check engine light.
came home and started looking around online for a fix. now keep in mind i have a leaking valve cover gasket around one of my plugs, so i was thinking that the leak had progressed enough to cause a misfire and throw the code. actually, after further investigation, i found gas cap to be a little loose. so i tightened it, drove around locally here for a while then took it on the highway and ran about 65mph for ten miles or so, ran fine. so apparently if that cap isn't tight enough, it will cause the car to run rough and throw codes. in the past ive had a loose gas cap, but car NEVER ran or behaved that way before. weird. im scheduled in a few days to have valve cover gasket replaced at dealership under warranty.

Yes autozone n oreilys sell maf cleaner but do be careful. Dont know how sensitive these are but my 626 was really sensitive and i had to buy a new one after cleaning it. Luckly was $25 at a local junkyard:p
