Do you know if that roof rack was added after the fact, such as a dealer install, or did the factory miss that?

EDIT: I just saw you said "base model"..... that was added after the fact.

I have the same problem especially with rear seat belts. I removed my factory installed luggage rack, and have not gotten around to properly filling the holes. I applied gasket sealer around the bolts and re-installed them. Now I guess that is not enough, since I have the water problem. (I also removed my factory rear spoiler, and have to fill those holes in as well.)

My reason for removing that stuff-the luggage rack was never used, makes washing the car a bit harder, and decreases gas mileage. And in my opinion, the rear spoiler destroys the clean look of the back of the car. I love the retro rounded edge on the roof.

For the front, there are 2 tubes that run down the front pillar and exit by the door hinge. Both sides of mine were completely clogged. We tried blowing air through the sunroof ports, but they were too plugged up, so we popped them out and cleaned them. I am sure there are rear drains (for when the car is parked on a hill) but havent found them yet.

By the way, my entire sunroof seems to be loose. The glass rattles around when I am driving on the highway, and when I press on it from inside the car it moves up a little. Have to investigate more once the weather gets nicer.
