took remote start module to the place i got it from
What, why. Are you sure you don't have RS from the factory? Most 2006 had it. Scroll through the DIC menu If there is an option to enable/disable you have it already. Lock + Panic on the original fob = start.
Once somebody installs one of those I basically say "void warranty". Only the guy that installed it knows what wires he may have monkeyd with.
Windows have nothing to do with remote start, unless they wired into it.
The factory remote control receiver is behind the driver side quarter panel trim. That is controlled by fuse #23 on the BCM (inside fuse box). relay #15 on the BCM. The windows are on fuse #29 on the BCM and the RAP relay is on fuse #32 on the BCM.
Did you replace all of the underhood fuses? The maxi fuse near the battery? The large red wire connection to the under hood fuse box (that is bat+).?
Start takes about 11V to even try. The computers need 9 V to work in limp mode 12 V or better for normal.

Something is being left out of this story. My guess is that you were driving with the headlights in the "on" position(not "auto"), then parked at work, draining the battery. Then attempted to jump start, which is often done incorrectly, which causes a myriad of problems. I'm probably just writing fiction, though.

Some power to the BCM comes from the fuse near the battery and there are a couple of fuses on the under hood fuse box. Depends on the circuit.
But you replaced ALL of the fuses.
What do you mean "I have a jumper on it" what is "it".
If you applied voltage to large red wire on the underhood fuse box and that fixed everything then you battery is dead or not in the circuit, That wire comes directly from the battery.
But you replaced ALL of the fuses.
