Well, I am not an expert. I had a 2006 Ecotec 2.2L engine (unknown donor vehicle, I'm guessing a Cobalt) installed in my 2008 HHR LT with NO problems. There is a difference noted for used Ecotec 2.2L "Manifold is Drilled" or "Not Drilled", I think that is a Emissions thing. However 2.4L do have those pesky solenoids that the 2.2L lack, could cause problems along with ignition pack differences.
Here is my guess. Since everything worked initially and then everything that reads from the BCM/ECM went out .... the BCM/ECM connectors got jostled. If I remember correctly the "Coolant Temp" is a direct analog read, I could be wrong there. Really sounds like electrical connecters got loosened, especially the under hood fuse box and the ECM, both are right there in the line of fire.

Strange Problem RESOLVED

Thanks so much for everyones suggestions attempting to resolve the strange issues I was having after an engine swap. As I mentioned earlier the speedo wasn't working and the shifting was really stange, the engine would lag everytime the tranny shifted. Also the power steering alarm would sound as soon as you started to drive. I also received a Transmission check engine light.
Thinking the speed sensor caused the tranny shiifting problem and check engine light I checked the output of the sensor which was a voltage. Since we had a voltage, the problem had to be a wire or connector. I traced the wire and found the broken section and replaced the wire. This solved all of issues no flashing of the ECM/TCM or any other module was necessary.
