Just an update. I replaced the transmission with a used one from a 08 and everything is working fine. I didn't have time to check the solenoids or pump but did check the lines in the pan and they were fine. Although the fluid was black, I didn't see a significant amount of metal shavings. I could have just replaced the filter and added fresh fluid but I doubt that would have solved the issue. The only hiccup I encountered was, upon an initial trial run, it was not shifting out of 2nd gear and was throwing all kinds of codes. One problem found was a loose connection at the front of the transmission and the second was the lack of fluid. The loose connection fixed some codes but the biggest improvement was achieved by topping off the fluid.

Now on to replacing the damaged/broken parts. I see on eBay listing that there are part number/placement diagrams such as below. Does anyone know where I can get a PDF version for the entire vehicle showing the part numbers?

Finally back together. I replaced the VVT actuators but when I pulled the exhaust actuator, I discovered quite a bit of metal shavings. I don't have any check engine light anymore but I'm worried as to what the shavings are from. With that, I'm thinking I should just sell it. Any ideas as to what I should ask? It's in good condition with a few dents and paint issues but mechanically sound with 156000.
