I’m using my original motor. I only replaced the transmission

Have you tried the good old battery "lobotomy" or computer reboot ?
Since the wiper receives a separate park switch signal from the BCM, maybe the computer needs to be reset to sync back up to the wiper motor demands.
I don't think replacing the assembly is what got it messed up. That is a pretty much a foolproof job.
